What is the STP state of the ports involved in the forwarding of the traffic between the 2950 during the problem. Provide information for both vlan X and Y so that we can see if there is a difference. QinQ mainly change the data path, there is no MST code related to QinQ. When doing QinQ, you are not running STP with the edge bridges.https://community.cisco.com/t5/switching/mst-and-qinq/td-p/737452

Cisco Nexus 7000 Series devices can provide only MAC-layer ACL/QoS for tunnel traffic (VLAN IDs and src/dest MAC addresses). You should use MAC address-based frame distribution. Asymmetrical links do not support the Dynamic Trunking Protocol (DTP) because only one port on the link is a trunk.https://www.cisco.com/.../nx-os/interfaces/configuration/guide/if_cli/if_qinq_tunnel.html
