I did this tonight on my Linux (Fedora Core 2) server, to get Gallery to generate mpeg thumbnails. No, you don't need to be root for this (you do, of course, need shell access and access to compiler and toolchain), because we don't actually need to install the results, only copy the ffmpeg binary to the desired location.

I have ffmpeg on DS918+ w/ DSM 6.1.3-15152 Update 6 and its working fine for DTS and others, but I don't know if I have any video encoded w/ EAC3 audio. If you have a sample file with EAC3 audio to test I'd be interested to see if its working on the package I'm running.
