If you have a large number of clients that do need to keep InfoPath 2013, then it would be best to not do an uninstall of 2013 first, before upgrading to 2016. Just let Office 2016 uninstall 2013. As you saw, InfoPath 2013 will stay behind as there is no direct upgrade in 2016.

Oct 12, 2015 · Not everything "Microsoft" related gets uninstalled. For example, InfoPath 2010 and Visio 2010 were not uninstalled and I would not have expected them to be since there were not a part of Office 2016. Visio works fine and as I mentioned InfoPath doesn't work any more.

Oct 25, 2016 · The SharePoint Online migration API does not support InfoPath forms. The Office 2016 preview that became available to the public this week uninstalls InfoPath 2013. The glitch we confirmed in April, which prevents reinstalling InfoPath alongside Office 2016, still exists. Microsoft is aware of it and has plans for a fix.
