All, under main Settings (gear cog) in steam go to controller configuration. You can the set the default desktop config for controller or simply import the one you want to use for the game. It will work like a charm and if you need to change settings or mapping just use alt tab to go back to steam from the game. I hope this helps.

The steam page doesn't say it has controller support. You could use something like xpadder to map it to a controller yourself. This. Wolfenstein 3D is f***ing old, and PC games from the f***ing Olde Era did not support controllers natively. Ever. You will need a keymapper, but once you get setup, it should work fine.
