The only OS you'll probably have trouble with is XP. With XP, you'll either need to hit the F6 key and provide a floppy with drivers, or slipstream the install.

One benefit in manually selecting AHCI is you save a few seconds in a cold boot as it skips the RAID setup screen. Back before SATA, we all used ATA. It's in the bios primarily for legacy support.
