If you encountered the file system problems, make conversions between the two file systems is the only solution. There should be an option to "Remove Xbox 360 Storage". Or if you plug the USB drive into a computer, simply deleting the hidden "Xbox360" folder should do the trick. That should allow you to use the new 360 file system, without having to move any other, non-360 data off of your USB drive.
