I don't believe HL2's controller support extends to the menus. Are you getting into actual gameplay and it still isn't working? I just played through HL2 Update over the weekend with a Steam controller using it in mostly gamepad mode (my settings are up on the community for that also, worked very well).

As for Bioshock Infinite and Fallout, they both fully support the 360 controller too. I've played the first Bioshock on PC but I only used keyboard and mouse so I can't say for sure if it supports it. Also never played the Far Crys or Skyrim, but I know FC3 lets you use the 360 controller as well.
