I'm working on a problem similar to Milton's. There are rows of nodes and we are confident of the row and column placement, but not necessarily the exact positions in points for neato. I want to test out your gvpr approach, but I don't understand how to write the gv file to tell gvpr or neato the rows and columns. I think if you gave any minimal gv markup example, I could figure it out.
